I already sent you guys a email to let you know but I will put it here for everyone else to reference. The issue is resolved. My host had to raise the apache timeout to 10 minutes. I will also not that I am using VPS and that may have been part of the issue. You also may want to check your php upload limits also because with my plan it was set at 100mb and if you want to allow any larger files your host has to raise it.

Thanks for posting! Many people run from ffmpeg because it's slow, and resource consuming, but for now it's the only good way to convert videos.
